SimSpread-Ensemble - Development of an ensemble network-based method for drug discovery
SimSpread is a novel computational method to predict protein–ligand interaction that combines network-based inference with chemical similarity, useful for predicting drug targets, virtual screening, and drug repositioning. This project proposal intents to improve several limitations of SimSpread. Hypothesis: The combination of predictions obtained from SimSpread that use different similarity cutoffs into a single score using a machine learning (ML) model will increase predictive performance, eliminate empty predictions and eliminate the need to optimize similarity cutoff parameter, resulting in a more straightfoward and user-friendly model to predict drug-target interactions. Tasks: • Propose an ensemble predictive model. • Implement a hyperparameter optimization. • Compare the predictive performance. Candidates should have good programming skills.

Understanding the potential of using BIM and Lean in Construction
There is evidence that the use of BIM and Lean can favorably impact productivity and several other indicators in construction, however, adoption has been slow and ineffective. In part this difficulty seems to be explained by an inadequate and incomplete understanding of these methodologies and their management philosophy. This opportunity seeks to analyze the level of understanding of the potential of the use of BIM and Lean in Chilean companies to support the full use of existing potential to improve the performance of the industry.

For example, there are non-invasive cancer treatments that guide acoustic energy to a focal point inside the patient's body. There, the high energy will ablate the tumor. However, it is challenging to focus behind bone, which reflects a large proportion of the energy. This project adopts a computational approach, calculating the ultrasound reflection at bone with the boundary element method (BEM). Within a research line, we already developed an open-source Python library that can simulate ultrasound propagation. This iPre considers the design and programming of computational algorithms that improve the realism of these simulations that model the treatment with focused ultrasound.

Volumetric Microscope Prototype for Optical Neurophysiology
We are developing a new class of volumetric microscope for fast, localized optical neurophysiology of the entire zebrafish brain in vivo. Unlike existing 3D imaging methods that sacrifice sensitivity, cellular resolution, or frame rate, our novel approach to volumetric recording utilizes multi-focal virtual image formation in a single camera using readily available commercial components. This project will focus on implementing a prototype imaging device that employs an optical cavity and lenses to project an array of virtual images onto a camera. Tasks will include building the optomechanical system, performing component alignment, and conducting experimental testing. Modeling of the evaporation of liquid green hydrogen in storage tanks with arbitrary geometry
Green hydrogen is a renewable energy storage technology that does not generate carbon dioxide when used or burned. Its low density under standard pressure and temperature conditions (ρ = 0.082 kg/m³) makes industrial scaling difficult. Liquid hydrogen has a density 860 times greater, but its boiling point of 23 K at atmospheric pressure causes the surroundings to heat it and evaporate during storage. The goal of IPRE is to develop a 1-D model for the isobaric evaporation of liquid green hydrogen. This will contribute to improving the economic competitiveness and safety of cryogenic storage of renewable energies. Activities: • Implement a non-stationary 1-D model (vapor phase) and a non-stationary grouped parameters model (liquid) for tanks with arbitrary geometries in Python/Julia. • Parameterize tank perimeters used in the industry as a function of height. • Find the best design. Designing a Simulation Environment for Differential Drive Robotic Structures
Currently, academic institutions have robotic platforms that enable the practical application of theoretical engineering concepts in real scenarios and problems. However, limitations have been identified regarding the lack of a simulator that allows students to familiarize themselves with the platform outside the laboratory environment. In this context, the proposal is to design a simulation environment that accurately reproduces the characteristics of existing robotic platforms. Specifically, the geometry of the platforms, electronic components, and mechanical aspects should be considered to achieve an accurate simulation of both the platforms and the operating environment. The simulation environment should be intuitive for the user and have proper documentation to facilitate future improvements or modifications.

Inverse problems and RKHS
There is a class of inverse problems with the property of being separable, that is, they are linear in some variables and non-linear in others. A problem in this class can be reformulated as a linear problem in a space of measures on a suitable set. Recently, Bernstein et al analyzed the solvability of this equivalent formulation in terms of a kernel defined on the same set. The objective of this project is to study how the Reproducing Kernel Hilbert Space (RKHS) associated to this kernel yields insight into the properties of the inverse problem. In particular, whether there exist closed subspaces on which the inverse problem is well-posed.

Atomic norm regularization with generic atoms
Atomic norm regularization consists in considering an atomic set that forms the building blocks for a class of objects of interest, to then use the Minkowski functional associated to its convex hull as a regularizer. A problem of the convex hull is masking: any atom in the interior of the hull will never be selected when reconstructing an object. In practice, this is avoided by normalizing the atoms. However, this may destroy the structure of the atomic set. In this iPre, we will study strategies to avoid masking, and we will propose a reconstruction method where each atom has a chance of being selected.

Development and use of the GRAPE computational engineering strategy in Antarctic PET hydrolases
In recent decades, numerous enzymes from bacteria that degrade PET plastics have been described, including enzymes described by our laboratory from Antarctic organisms that are catalytically active at room temperature. However, the stability of these enzymes is insufficient for their biotechnological use, thus experimental and computational enzyme engineering strategies have been developed to optimize these parameters. In this research, we seek to develop and use the GRAPE computational engineering strategy, which produces a library of mutations for preliminary experimental characterization and subsequent clustering in a final designed enzyme, to improve the stability of Antarctic PET hydrolases.

Development of hybrid model for protein folding simulations
Protein folding is a biological phenomenon with a timescale in the order of milliseconds to seconds. Thus, it is challenging to explore these processes in molecular dynamics simulations. However, recent years have witnessed the development of models rigorously footed in the energy landscape theory of protein folding that enable simulating these phenomena with low computational costs. This is the case of the SMOG2 software, that generates both all-atom and single-bead coarse-grained modelos for simulations in GROMACS. However, it has been recently determined that hybrid double-bead (alpha + beta carbon) or pseudo-empiric models are useful to simulate protein folding processed that incorporate sequence-dependent information (electrostatics, hydrophobic). In this research, SMOG2-dependent hybrid models will be developed for protein folding simulations in GROMACS.

Quantification of remodeling in patients with tetralogy of Fallot
1 in 2000 kids are born with tetralogy of Fallot, a combination of 4 serious congenital heart defects. To overcome these problems, the patient undergoes a series of surgeries and the heart responds by remodeling, adapting its form and function. However, the way this adaptation occurs is not fully characterized. The goal of this study is to locally quantify the remodeling of the heart in response to these surgeries. We will magnetic resonance images and the finite element method. This research will enable the development of predictive models to help the planning and optimization of the current surgeries.

Evolution of NAFLD from chromatography and MR spectroscopy data
One of the most common liver diseases is Non-Alcoholic Fatty Liver Disease (NAFLD). It is believed to be a manifestation of metabolic syndrome, and that the progression of the disease towards steatohepatitis (NASH) and cirrhosis manifests itself in changes in concentrations of fatty acids in the liver. This project has two objectives. First, to determine the empirical relation between chromatography and Magnetic Resonance (MR) spectroscopy data acquired from fatty acids. Second, to determine the geometric structure of the data by estimating the manifold along which they lie.

Deconvolution and optimal transport
One of the main properties of an optical system is its resolution. This is defined as the minimum separation between two ideal point sources so that they can be distinguished from one another when observed through the system. In practice, the diffraction of light imposes a physical limit to the resolution of the system. For a linear system, this process is typically modeled by a convolution by the Point Spread Function (PSF). For this reason, a technique that improves the resolution of the system can be interpreted as a deconvolution method. The objective of this project is to study the connection between deconvolution methods and optimal transport, and how the performance of deconvolution methods based on optimal transport compare to the state of the art. Optic ballistography for evaluation of the human ventricular ejection fraction
Ballistocardiography is an old, noninvasive technique used to record the movements of the body synchronous with the heartbeat due to left ventricular pump activity. Despite the fact that this technique to measure cardiac output has been superseded by more advanced and precise techniques, its characteristics could help for monitoring cardiovascular intensive care patients because of its noninvasiveness and practical approach to considering cardiac output issues. In the present project, a simple, low cost, easy-to-build ballistocardiography system based on optical recording, will be implemented for both hardware and software support. The focus of the project is to obtain measurements of the cardiac output otherwise seen only with echocardiography and or hemodynamic methods. The proposed system will be able to record body displacement induced by the ventricular ejection fraction.
